In this paper we are interested in the study of the combinatorial aspects related to the extension of the Burrows-Wheeler transform to a multiset of words. Such study involves the notion of suffixes and conjugates of words and is based on two different order relations, denoted by <_lex and ≺_ω, that, even if strictly connected, are quite different from the computational point of view. In particular, we introduce a method that only uses the <_lex sorting among suffixes of a multiset of words in order to sort their conjugates according to ≺_ω-order. In this study an important role is played by Lyndon words. This strategy could be used in applications specially in the field of Bioinformatics, where for instance the advent of “next-generation” DNA sequencing technologies has meant that huge collections of DNA sequences are now commonplace.

We introduce a finite semigroup associated with a conjugacy class of a word in the free monoid over a finite alphabet. Using properties of this semigroup we derive results on combinatorics on words.

Recent developments in DNA-mediated nanostructuring have paved the way for the development of novel reaction centers. As part of a project focused on nanostructured reaction centers for reactions catalyzed by porphyrins, we have developed a solid-phase synthesis of tetrakis(p-hydroxyphenyl)porphyrin-oligonucleotide hybrids. In these hybrids, up to four nucleic acid chains are linked to the phenolic substituents of the porphyrin via phosphodiester linkages. A representative hybrid with one oligonucleotide chain of the sequence TTAA was found to survive light irradiation under aerobic conditions for 2 h with less than 35% oxidation of the DNA chain. An assay measuring the diastereo- and enantioselectivity of the photosensitized ene reaction of mesitylol with singlet oxygen was set up that provides diastereomeric ratios via NMR of aliquots of the reaction solution. Enantiomers were separated gas chromatographically on a chiral stationary phase and were assigned based on the product distribution obtained with an enantiomerically enriched starting material. Our results are a starting point for the exploration of nanostructured reaction media based on DNA and porphyrins.

A porphycene with a hydroxyethyl side chain was coupled to the 3′-terminus of an oligodeoxynucleotide via solid-phase synthesis. The resulting porphycene-DNA hybrid binds to a complementary region of a DNA target strand with greater affinity than the unmodified control oligonucleotide, resulting in an increase of the UV-melting point of 12.7 °C. Duplex formation is accompanied by an increase in porphycene fluorescence at 640 nm by 18%. When a tetrakis(p-hydroxyphenyl)porphyrin appended to the 5′-terminus of another DNA-strand is brought into close proximity of the porphycene by hybridizing it to the downstream-region of the template strand, 94% of the porphycene fluorescence is quenched. By quenching each others fluorescence to different degrees, porphycene and porphyrin, together, report on local DNA structure in a fashion reminiscent of that of molecular beacons. The introduction of porphycenes and the porphycene-porphyrin "two hybrid system'' to DNA-based structuring may open up new avenues to designed functional materials.

With the demonstration of direct electron transfer between the redox active prosthetic group, flavin adenine dinucleotide (FAD), of glucose oxidase (GOx) and single-walled carbon nanotubes (SWCNT), there has been growing interest in the fabrication of CNT-enzyme supramolecular constructs that control the placement of SWCNTs within the tunneling distance of co-factors for enhanced electron transfer efficiency in generation-3 biosensors and advanced biofuel cells. These conjugate systems raise a series of questions such as: which peptide sequences within the enzymes have high affinity for the SWCNTs? And, are these high affinity sequences likely to be in the vicinity of the redox-active co-factor to allow for direct electron transfer? Phage display has recently been used to identify specific peptide sequences that have high affinity for SWCNTs. Molecular dynamics simulations were performed to study the interactions of five discrete peptides with (16,0) SWCNT in explicit water as well as with graphene. From the progression of the radius of gyration, R_g, the peptides studied were concertedly adsorbed to both the SWCNT and graphene. Peptide properties calculated using individual amino acid values, such as hydrophobicity indices, did not correlate with the observed adsorption behavior as quantified by R_g, indicating that the adsorption behavior of the peptide was not based on the individual amino acid residues. However, the R_g values, reflective of the physicochemical embrace of the surface (SWCNT or graphene) had a strong positive correlation with the solubility parameter, indicating concerted, cooperative interaction of peptide segments with the materials. The end residues appear to dominate the progression of adsorption regardless of character. Sequences identified by phage display share some homology with key enzymes (GOx, lactate oxidase and laccase) used in biosensors and enzyme-based biofuel cells. These analogous sequences appear to be buried deep within the shell of fully folded proteins and as such are expected to be close to the redox-active prosthetic group.
